Manager Kirkup was among the substitutes in the second half as City looked for a late winner and Simpson duly provided it.
They are Cumbria's sole representatives in the Vase with Penrith and Kendal Town having gone out in the previous round.
City are back in league action on Tuesday with a trip to Shildon Town.
Penrith, meanwhile, suffered a 3-1 home defeat to West Allotment Celtic in Northern League Division One.
DJ Taylor gave Darren Edmondson's side an early lead before his fellow former Carlisle United youth player Max Cowburn levelled from the penalty spot.
Christopher De Nguidjol and Harvey Walsh then struck after the break for West Allotment, Matty Moynan sent off for 12th-placed Penrith, who go to Whitley Bay next weekend.
Kendal earned a 1-1 draw at Newcastle Benfield in the same division.
Cumbria's top non-league side, Workington Reds, saw their four-game unbeaten run come to an end late on at Hyde United.
Mark Fell's side lost 3-2 on the road in the Northern Premier League Premier Division.
A Jack Redshaw penalty in the dying moments saw the home side claim the points.
Reds had earlier come from behind twice, goals from Steven Rigg and Kai Nugent bringing them level before Redshaw won it in added time.
Reds, who lost Jordan Little and Dav Symington to first-half injuries, sit 15th in the table after 15 games ahead of Wednesday's trip to Stockton Town.
